Defretting Question

I'm almost done defretting my first bass, it's an old Fender Jazz with a Rosewood Fingerboard. I'm worried, however, because I didn't inlay fretlines, I simply filled in the fret spaces with Elmer's wood filler. The problem is that the filler did not fill the fret spaces up flush with the fingerboard surface, but instead left slight indentations. I ignored this at first and moved on to the Tung Oil, but now I'm afraid that these indentations might affect the quality of my new fretless. Should I go back and try to fix it?
